Best faction? There is no BEST faction. Each one has a different skill you can learn...
Also, if you ever join an agency, the faction you are friends with will determine if they will help you find treasures or not.
Long story short: There is no "best faction." But depending on which skill you want to learn, you should pick that faction.
Skills that factions have:
La costa: Safe Cracking (I think tough)
Order of Socrates: Hypnotism (charm)
Brotherhood: Pickpocketing (I think smart)

Also each faction sells different goodies. I think, debbie, you finally made it into an agency?
So you will have different people there in the different factions who can tell you what each one sells.
Just in the last few days there have been some new fancy items added, a smoking jacket for charm, a zoot jacket for toughness, and, best of all, to my mind, bloodhounds for smarts.
The prices vary with your standing in the faction. Currently I believe that the new items go for $45,000 at their cheapest.
There's also a new trick available to the person highest in favor with each faction, which is making what used to be an "empty" status symbol much more competetive.
I believe that trick is the same with each faction.
