Well, it's still useful to have all these kinds of questions in the same section, newbie or not :)
Oki, on to your questions. I'm a little confused about the first one, though. When you say "story" do you mean the "prologue" written by different detectives at the beginning of every case? If so, then no it doesn't have any effect on the case, it just randomly generated.
If you mean the cutscenes, like the one with the dream, then no, they're just there for flavour and don't influence the case either - except for the one with the lady with the spy glass, that one will affect your faction standings, but still it won't affect the case itself.
As for the WE, some can be trusted and some can't, but the truth value of the statement is not based on whether or not the suspect telling you about another suspect has a fake alibi or not. What matters is that each case will have 2 people naming the murderer, and x number of people naming various other people, but the murderer will be the only person named with a fake alibi (the others will be suspects with real alibis) and also the murderer is the only person named by 2 people (a suspect with a real alibi can only be named by 1 person) - hope it makes sense :)

If you have 2 WE against same suspect Accuse! S/he is guilty!
If you have WE against suspect with fake/none alibi Accuse! S/he is guilty!
It doesnt matter who gave this info and what alibi does the "tipper" has.
Story doesnt matter at all, crime scene also not. Cut scenes not except the faction ones and the Larry one.
