Putting a case in the case files, whether it be for later use or to run though the crime lab, does not affect the favour count as it is the number of completed cases that counts towards your next favour :)

Generally, as long as you stay in one city, you get a favor for every four completed cases. As this includes favors, it takes a favor and three other cases to get a new favor. If you quit any of the cases, favor or not, they won't count towards a new favor, although they will count towards your total of cases for the day.

It takes four correctly solved and completed cases to earn a new favor, with some occasional exceptions.
