When (if ever again) I get my nemesis and go to upgrade a piece of gear do I get to choose the attribute I want upgraded? For instance if my shoes are 4 tough and -1 smart can I upgrade the smart? I don't think it upgrades both attributes does it?

Is it possible to upgrade a travel kit? I mean not so much in reducing cases to travel but as an item that enhances skills as well.

Upgrading trave kits usally seems to strip it of its travel ability (unless Yeti has fixed that), and then someone has to fix it, so I'd stay away from the Travel Kit.

I did indeed fix that the last time someone's travel kit stopped working after they upgraded. Upgraded travel kits will now keep working fresh off the press.
