..with organizations? Do I just have to wait until the messages in my cases pop up telling me that they would like me to quit them, etc? Mine are all in the negatives now :(

Once you're in the negatives on all factions (which I didn't even realize COULD happen) the only way I know of is to manage your cases with faction twists to get one or two factions to at least +1.

If you get two factions in the same city in the positive its pretty easy to keep both of them up by alternating little jobs every day. The hard part is getting to the +1. Be prepared to quit a few cases to get there.
