I just bought an apartment and furnished it with a large armoire. Is there an option to store clothes from AI and favors directly at my apartment? Or do I have to store it in the agency locker, go swap an item and then come back and store it in the apartment?

Got to send it to your agency locker. Slightly faster option is to send whatever you're currently wearing to the locker, drop your new gear at the apartment, then recover your usual gear.
Honestly, it's a bit of a hassle either way.
