Is there anything that I can do if a suspect disappears? Does that automatically mean that that suspect is guilty?

It does not automatically mean that the suspect is guilty.
You can go around town and ask the townies if they know the persons whereabouts. Eventaully, one of the townies will know where that person is and bring them out of hiding.

Eventually, if you choose to Sub and go to London or Shanghai, when you acquire a skill from the Eastern Triads called Underworld Connections, that little problem is taken care of automatically. (Another neat reason to sub. ;-)
