Moving your own agency around to the different cities would be very very costly, but if you like to spend money and have it, You could. Some people have an apartment in a different city than their agency for so they have a change of clothes in at least 2 cities.
As for jumping from agency to agency. I do not believe there is any rule against it. As far as I know you are allowed to leave and join any agency while you are on an AV hunt. I haven't personally tried it though.
I do know that if you are competing in the AVL, changing agencies is not allowed, but that is not an official Sleuth expansion so it has its own rules and regulations.
I would say, try it, if it works, then use it. Since Arch Villain hunts are individual, and there is no top prize for completing them, I don't see any reason there would be any problem with it.
