The different factions can provide you with special gear you can only buy with them, they can teach you a special skill that is only available with them.
If you are subscribed that is how your agency starts treasure hunts also.
I personally think that subscribing for a month just to travel and learn Underground Connections is worth it. It is a pain to chase down runners, the best skill in the game after research.
