If you start out with a small agency (say a tiny office/garage), can you upgrade your facilities to something bigger (like the abandoned theatre or bank) in the future or do you have to start your agency all over in a bigger office?

No, you can upgrade. You'll be reimbursed a portion of the original down payment, which can be put towards the new property. All your equipment will be moved to the new property, as will your case files if you are moving within the same city. If you are moving to a new city, your case files will be lost.
