If you have a small file and a small armoire, can you upgrade these without losing the gear or cases that are in them, or do you have to remove the items first?

Im not positive but I do believe you can. If not Im pretty sure it will tell you no when you try to upgrade

i know that if you sell or move your whole apartment then you will lose everything that is in you furniture. I'm not sure if the same is true if you just upgrade your furniture.

What about upgrading an apartment? Would I have to sell and rebuy or is there a way to pay for a simple upgrade and keep what i already have inside?

There's a tab in your apartment that says "Move". That also lets you upgrade to a bigger or smaller apartment. And yes, you can keep your stuff inside if you're going bigger. If you're going smaller, you're gonna have to sell some stuff off first.
